Looks like the evaporative cooler is leaking on the roof, I'd recommend the EC be serviced, it might need replacement. As far as the mineral build-up on the roof not much can be done but replace it. Its somewhat cosmetic, however, the long term water leaking might reduce expected life.

I also recommend they attach a garden hose to the overflow to direct the mineral rich water off into the rain gutter instead of over the shingles

This is my comment, but it's not always the case that the shingles are worn. Also, most of the time, the evaporative coolers are winterized and can't be verified if they are actually leaking.
I was thinking of just pointing out the dirty shingles and just stating that shingles are just dirty and not worn.

The shingles are discolored due to water leakage. However, if the leakage persist, in no time there will be mold infestation. Mold removal will be more of a hassle on AC shingles. I suggest you to paint it before its too late!

Is this a swamp cooler type system or a standard Freon type AC condenser. The "stains" are just mineral deposits on the shingle. Due to the near constant water run off from the unit, it may cause the shingles to wear out prematurely. Otherwise, no repair to the roof is recommended, its mostly just an eye sore.
The repair I would recommend is to the leaks from the cooling unit so that the run off drains through a pipe to the gutters and away from the home.
